This will restrict showing the stamps.com real-time shipping rates on your cart or checkout page. Now if you enable Flat Rate or Free Shipping it will show on cart or checkout page.
But you can still pay for your postage using the WooForce stamps.com plugin .For that, you need tore as shown below.

We would like to offer Free Shipping accross the board on our site but at the same time you generate shipments through FedEx and so this seems to be a good option for us.

Also, regarding your other question, the tracking number will be sent along with the order completion email. Can you clarify your query on what the customer should not be able to see?
